The memory leaks, the bad alt-tabbing, the slowdown on large maps (the biggest ones still have problems.) Sadly, a lot of these problems have reappeared in the Warlords expansion, especially the memory leak. Some of the scenarios just drag along and the delay between mousing and action can be frustrating in a longer session. (And one of the scenarios doesn't work at all.)
